I am checking the number of organic clicks in Webmaster regularly. But I have noticed the differences in numbers between clicks wise queries and clicks wise web pages recently. Why the differences for Organic Clicks in Webmaster tool?

What in the world is a "clicks wise query" and/or a "clicks wise web page"?

Just go to Google search console ==> click search traffic menu ==> click search analytics ==> there are 6 radio buttons Queries, Pages, Countries, Devices, Search Type and Dates.

Total no of clicks are changing while checking Queries and Pages.

When you check "Queries" and "Pages" they will almost never show the same number of clicks because they are measuring different things.

        From Google Help:

        Query
Group results by query strings that users searched for on Google. Only searches that returned your site will be included.

        Page
Group results by individual page on your property that were returned by search results.

        More details are explained here.

If you are not getting a ton of traffic and if you are not an advanced Google analytics tester I would suggest just ignoring the "round" radio buttons you mentioned. Just stick with the "square" radio buttons on the top - Clicks, Impressions, CTR and Position. They will tell you everything you really need to know as you are starting out. Extra data doesn't do much good anyway unless you know how to use it and make changes and improvements to your site.

I'm sorry, but I still do not understand what your question is. Of course the number of clicks will change from day to day. Could you please give a concrete example of what it is that is puzzling you?
